In cPanel go to file manager click the select all link at top, hit the compress link to make archive, I would use the tar.gz option then you can download that file or leave it there...
Back in cPanel go to phpmyadmin, find correct DB, click name of it so you get all the tables on left and right, at bottom click the select all link, at top hit the export tab, I leave all settings at default but the file type at bottom I use tag.gz again, hit go and it should start the down load dialog...
Now you have everything you need, I might make an photo album of this for the visually oriented...

I believe if I am doing this by the book I should upgrade 1 version at a time. I'd like to go through the process correctly and by the end I'll be a master at upgrading I guess.
How do I choose which version to download? For example version 1.1, 1.1.1, 1.1.2, 1.1.3.1 or 1.1.4.1
I am going to face this for each version so how do I know which one I should use?
Also does it matter whether I use the full version or just the English version, do I need to follow what I did in the original install?

I read uniqu3's blog and his story of success was to upgrade to 1.0 first, then to 1.9.4.3 at once. From there you update all modules first, and after that update to 1.10.3
You're already on 1.0+ so I would give it a go and trythe 1.9.4.3 version updat
You have a good backup, so what can happen
Which package? If you only need the english language then tha could be your choice. If you want only one or two other languages, you can download and install that language package separately.

Yes I saw what it says on the blog but what I meant was if you were doing it by the book and upgrading 1 version at a time. How do I choose which version to download? You don't have to do each step for each version.
You can upgrade in steps by major releases so now you have 1.0.8, if i remember right when upgrading from some 1.0 version i jumped to 1.3.x then from 1.3.x (in version 1.3.x or 1.4.x or so there will be bunch of notices, warning..., no panic, just continue upgrading to 1.6.x) to 1.6.x and then to 1.9.x
In one of those steps you will have to remove default WYSIWYG, was it FCK or something back then?
Also News Templates have changed so you will probably have to reset these or adjust, but other then that, it depends on number of third party (non core) modules you are using.
You can use English only package, but should probably clean up old unused language files, well at least i like having my stuff tidy.

Is there a way to tell which are the "major releases"?
When you put "1.3.x" does it matter if it's 1.3 or 1.3.1
When you put "1.4.x" does it matter if it's 1.4 or 1.4.1
When you put "1.6.x" does it matter if it's 1.6, 1.6.1, 1.6.2, 1.6.3, 1.6.4 etc

So I thought I'd give it a go and just upgrade to version 1.1 to start with to get familiar with the process and so I downloaded the relevant package.
Firstly I uploaded the tar.gz folder to my installation directory.
When I extract the tar.gz folder in cpanel it puts all the files and folders in a subdirectory cmsmadesimple-1.1.
So I tried to move everything from that directory to the installation directory, however, I get an error message:
"FileOp Failure On: ............./cmsmadesimple-1.1/lib: Permission Denied"
So I extracted all files on to my pc and then tried to FTP all files into my installation directory. I get 2 failed transfers, again in the 'lib' directory.

yeah that can happen with FTP. If many files failed, you can try to upload the full package again. In this case I would try to transfer those two files seperately.
If they fail again, delete them prior to FTP transfer.

I ended up deleteing the offending files:
/lib/config-functions.php
/lib/filemanager/ImageManager/config.inc.php
I think I could of also just changed the permissions on these 2 files.

I would go whole numbers up, 1.1, 1.2, 1.4, etc...
The "remove this file" warning has to do with the install folder, if not removed once you are done anyone could go to site and run it again and screw up the whole thing...

Ok I am now up to version 1.3.
From version 1.4 upwards there are many more packages available for download. I understand that the 'full' package is everything and 'english' just has the english language files, but what is the "base" package and "diff" package?
Where do I put the checksum.dat file and how do I use it?

cmsmadesimple-1.4-base.tar.gz is only english
cmsmadesimple-1.4-full.tar.gz contains all languages
diff packages you don't need in this update process. They are just a simple way to update minor releases, from for example 1.4 to 1.4.1
There will never be a diff package for updating from one major release to another major.
The checksum can be of help in the first step of the update process. It will check if all files are uploaded oke.
