What changes stay and what is deleted after upgrading ? [SOLVED]

If you want to upgrade to a new version, the documentation says :

-3.  Copy all of the files over top of your existing installation.

Now my question is: if I work in the current version of the script, for example I edit colors of the tempate I use (Top simple navigation + left subnavigation + 1 column) , and do some other layout changes , will that be overwritten by the upgrade ?

And what about other changes in templates or code ?

Is there a way to know what stays and what will be overwritten ?

Everything that is stored in the database, will not be overwritten.

So every change you made through the admin, like your edited template, is safe
