how to create separate link box in navmenu, etc

I want to put some advertisers' links in my header, footer, and nav sidebar.

A good example is www.nutritionbrain.com which has a couple of links in the header, some in the footer, and then an "other links" box in smaller font in the nav section.

what's the easiest way to do this with each section?
