Sitewide links to content pages are incorrect format

All links to "Content Pages" seem to be formatting incorrectly.

/index.php/home

instead of:  /index.php?page=home

(config.php)
$config['query_var'] = 'page';

Can't seem to locate controlling agent

All "Content Page" links from News and Album modules are doing the same thing.

It looks like you have pretty URLs set to true in the config.php...
