I also use pretty URLs and have the same error. I use News module 2.14.1.
When an article has an expiration date which already expired I get the Can not find page error.
I tried several things (disable expiration date, enable it again, remove the news article's URL, put it back, ...) which all helped to get the details back, and came to the final conclusion that opening an article (at the back end) and then clicking the apply button is enough to solve the problem.
Which created a new problem: I have over 1400 expired news articles, which I want to be accessible.
How am I going to do that?

So, if I understand correctly, it is the quantity of changes you would have to make to bring them all back. Therefore, the foundational issue is how that could have occured in the first place. That does sound similar.
It isn't the basic use of the software, it appears to be the little "gotcha's" that catch users unaware.
