I need to move all my CMSMS sites to a new server, and since 1.9.4 ->1.10.x upgrades failed horribly on my old server, I thought I would upgrade in the process.
My process is:
Set up domain on new server
Install CMSMS (via shell)
Install newest versions of all modules (some are now 1.10-only)
Export and Import SQL.
I found the hard way that importing all the database tables breaks the site: (As does importing a theme)
So which tables are safe to transfer this way, and which are not?

Your process is completely wrong.
for each site:
a: move site to new server.. verify everything is working
(follow the guide in the wiki on how to move a site).
b: backup site (all files and database)
c: upgrade site
(follow the upgrade guide on the wiki).
