Hi,
I plan on using this system as a back end to site we build. I would love to modify the admin header & footers, but I can seem to locate where to do so?
Will I need to edit every admin file, or is there a global file / style sheet I can edit to match each site?

it's all in an admin theme, you should starty by copying the admin/themes/default directory to admin/themes/somename, and then customizing from there.
We could really use another admin theme or two, so please make it available for us when you get it done.
