upgrading from 1.2.5 to 1.3

I feel embarrassed, as this must be a stupid question, since no one else seems to have posted about this problem.

I just attempted to update from 1.2.5 to 1.3, using the instructions found here:

These instructions have always worked in the past.  This time, they trashed my site, making it mostly look like a fresh install.  I've finally got my old site restored, but was wondering, just what exactly is the correct procedure for updating from 1.2.5?  Are there more up-to-date upgrading instructions found somewhere?

Between yesterday and today, I've already updated a couple of dozen sites from 1.2.5 to 1.3 using the /install/upgrade.php, without a problem.

Do you have many additional mods?
Is your PHP memory_limit more than 16M?

Everything seemed to install fine using the /install/upgrade.php method, save one inconsequential warning about my php max upload size only being 7 MB.  I have no additional mods. 

I'm going to give it another shot so that I can describe the situation clearly.  It just seemed to install in such a way as to not care about my old pages and templates, and nothing looked familiar at all.  In any event, now that my heart attack is over, I feel much less panicky about restoring it all if it messes up again.  Will post back soon.

OK, the upgrade went great this time, acting like an "upgrade" instead of an "install."  I don't know why.  Sorry to have bothered the forum with this!

I have just installed the new 1.3 version and carried out the upgrade successfully.

However, when I try to login to the admin page i get this error:-

and login panel/page appears?

Have you checked to make sure all folders/files made it to your site?...

No diff. files, to many changes...
