The problem is not where FCK does put the file, is that it replace the relative link, and includes the current folder.
I will test in root and I'm sure it works, but still need in the future for some install in subfolders on one site

because if not, I cannot (or my clients cannot) move the cms or they will have to go to each content and rename:

furthermore, if I manually enter correctly: (like TinyMCE does), then FCK editor cannot see in editing, only the page output is correct (front side for visitors) until we move the cms or rename cms folder.
So the problem is not in the FCK image browser, but where to define FCK has to look for images starting relative from CMS root (and not from domain root).
