2.1.3 fresh install into a subdirectory, not root. To install I uploaded the cmsms-2.1.3-install.zip file, unzipped it on the server and ran the cmsms-2.1.3-install.php file.

Installation went normally. At the end I see

Do you have an htaccess file in your root or use one in your subfolder..?

.htaccess won't mess with the actual links I'm not 100% sure regarding the installer, so check it anyway.

I did a test install but can't reproduce this issue. Must be different configuration.

Maybe you do want to check a .htaccess in the root folder, like Dr.CSS suggested, after all.
