Is it possibe to have different confirmation messages (for the end user) depending on the payment method used in calguy’s e-commerce suite (I suppose that would be done in the Orders module)? For example, if a user has selected manual checkout I would like to send specific payment instructions in the confirmation e-mail (and possibly on the confirmation page), and if the user has selected a third-party payment method (e. g. PayPal) a different message would be sent (because there are no specific payment instructions).

And if it’s possible, would you be so kind to give me a hint as to what I have to do?

I'm not sure you can do 2 different payment/check-out methods, I would see if it even works before trying anything else...
