Copy/paste your HTML into a new template, remove your hand built menu links, most are in UL LI, replace with {menu}, replace Content with {content}...
Copy/paste your CSS into new style sheets, attach to new template, you may need to adjust the menu CSS to use the classes etc. found in default CMSMS menu templates, load page and view source to see the difference...
All pages/content in Content > Pages can be deleted, use check box at far right of pages table and select box at bottom...
Keeping the default templates/stylesheets can help when you need to study how we built them for your own template, where the {menu} call goes, how {content} is used, where the {global_content name='footer'} is used etc. etc...
If you read the default content it explains a lot, link below if you don't have default content...
