[solved]TinyMCE Static Config Problem

Version Info
Server --
TinyMCE: 2.9.4
CMSMS: 1.10.1
Apache: 2.2.21
PHP version: 5.2.17
MySQL version: 5.1.56
OS: linux
Client --
OS: Windows(XP/7) and Mac(Newest)
Browser: Firefox(varying)/Safari(unknown/newest)/IE(varying)

Problem:
I do not want to use Static Config Files for TinyMCE
Details:
I use TinyMCE as the back-end WYSIWYG editor and have many different users using it.
We had an issue where we could not access the sub-directories on the image select dialog.
To fix this we had to use the static config files option in TinyMCE.
However, this caused other problems;
1. The image select dialog window to come up with the CMSMS login screen
2. The CMSMS Linker to not display all pages for linking.
Now to fix this problem we have to delete the cache files...every time we go to edit a page.
So I wanted to know how to fix the problem of having to use static config files to begin with?
What can make this setting necessary?
Can changing file permissions help?
What other programs/software can mess with TinyMCE?
I fairly sure it is but:
Can I figure out what software is modifying what?
Log Files maybe?
Server side monitoring software?
I say the above because I found that a program may add stats or something to the end of the files to mess them up.

Currently I'm going to mess around with using chrome to see if the above problems occur and possibly modifying permissions to see if i can get it to work.

EDIT:
Chrome produces the same results as Firefox.
The Static Files don't get updated and cause authentication issues between the server and client.
Also did some research to indicate file permissions won't help in this case.
Next thing is finding some logging software to see what software if any is modifying the TinyMCE files.
Would CMSMS it's self be causing these issues?
