The more I use CMSMS the more i've started to realise that there is a core group of modules and settings that I use on every site.

Since I use the same host for almost all my sites my config is more or less the same (minus DB info) in every case. With that in mind and having recently performed my first restoration to a new server, is there a way for me to create my own custom checksum file based not on the core install but on my chosen list of files?

Yes, on the System Verification page, you can download your checksum (Download Checksum File), which is based on your site, with all of your modules, etc.
