Where are amended and new templates/css stored?

I've spent ages making an infinitely stretchy template with divs and attaching the corresponding css files to it. I want to use the same design on several other sites but, even though I downloaded the entire site from the server and then re-uploaded it to the new domain (adjusting config.php), the templates weren't installed on the new server - I think!
Can you point me to where they are stored so I can be sure not to miss them next time - it'll be a HUGE timesaver if you can.
