Company Directory and Pretty URLs

Our site recently moved hosts, and I've now got the availability of Pretty URLs via either the internal method, or the apache one. When I tried it out however, I very much broke the linkage for my company directory pieces. When I went back to check the documentation, it was clear that some of the parameters I'm passing aren't going to work with Pretty URLs.
My question is, is it worth my trying to fix this, or is it a larger issue that prevents this from being resolved?
