Thoughts about upgrade

I was thinking about this : when you do an upgrade you just overwrite existing files.
BUT when some files are not in use anymore, they're left "as is" on the server and they may be potential security holes (I'm talking about the adodb_lite for example which was changed some versions ago. Compare 1.5.1 with 1.2 and you'll have a lot more files -and test files too- in the second one).
Is there a way to avoid this ? Any idea ? Or just delete the hole site (except uploads folder) and re-upload a full package ?
