Problem upgrading 1.3.1 to later

Hi,
I have a website who has quite substantial news section (1000+ articles).
When I try to upgrade my CMSMS, the updater hands on the semi last step (the sql scheme update - from version 29 to latest).
Any ideas how I can update to the latest version of CMSMS without breaking the site?
(I even tried to do it on my desktop machine, with xampp installed and all memory limits removed and still it hangs.)
