[Solved] how do I upgrade 1.1.4.1 to 1.3.1

I have CMSMS 1.1.4.1 installed
Apache version 1.3.41 (Unix)
PHP version 5.2.5
MySQL version 4.1.22-standard
Kernel version 2.6.9-67.0.1.ELsmp
The site belongs to a non-profit, unfortunately I haven't done anything to CMSMS since installing in Oct 07 - I should have done some updates, but haven't
Anyhow, the site has been 'compromised' recently and yesterday the host removed a bunch of files. I have a full backup of the site from April 08 which should take care of the missing files, but I obviously need to upgrade to ver 1.3.1 and address the security issues the host raised.

What are the steps in upgrading the site from 1.1.4.1 to 1.3.1I have removed the files as listed below, the client had 777 world writeable permissions on the modules folder and I recommend this site be terminated and new updated software be uploaded.
