[solved] Upgrading from 1.2.2 to 1.3.1

I am about to go through with the upgrade but I am unsure of what I need to do. The guide of the 1.3.1 file says that all I have to do is replace the Filemanager file only, while a different topic in this forum says the following:
I am currently running 1.0.4 so would like to update to 1.3.1.
Other than the following...
1. Backup your database and all the files in your CMS Made Simple folder on the server.
2. Download the latest CMS Made Simple package.
3. Upload the new files, overwriting all the files on your server.
4. Navigate to /install/upgrade.php. That automatically makes any necessary changes in the database.
5. Delete the install folder after a successful upgrade
is there anything else I need to be aware of or do?
If I upload the entire package and install the new version, will this delete everything I have added to my site?
I am pretty much clueless when it comes to this stuff (hence no previous upgrade) so it would be great with some guidance.

If you read well, you replace the Filemanager file only for upgrade from 1.3 to 1.3.1
ONLY (in this case you can use diff file)
For very different version you MUST use full pack and follow doc of upgrade guide

Ok but does this mean everything I have uploaded to my site (content) will be deleted if I go through the complete upgrade?
I have copied both the files from my ftp tool and my database just to be on the safe side.

No
You overwrite files with upgrade process but for DB (if there is and I don't think that there is from 1.2.2) you have a very little changes but don't touch any content
