Diff upgrade overwrites folders

I am a newbie, and have successfully been using CMSMS on my localhost. I am running 1.2.2 and read the documentation on upgrading to 1.2.3 using the diff files. This part of the documentation is confusing me, however:
Alternatively for patch upgrades, you could download the 'diff' package to your desktop, expand it on your desktop, then open the folder and ftp the contents of the entire folder directly into your CMSMS home directory. The existing 'old' files in your CMSMS home directory will be overwritten by the uploaded 'new' files contained in the diff package. Remember, It is always a safe practice to backup your cmsms installation before attempting any upgrade.
(I am trying to upgrade my local installation, so I am not ftp-ing anything yet, just moving files)

When I move the entire diff directory to my 1.2.2 version, all of my modules and admin files and everything that I have added to my site is gone. (as I expect would happen in the "overwrite"). Now there is no login.php in the admin folder, so I can't even log into my site.

Is the documentation correct? or should I only be copying the contents of each directory, so that my added modules, etc. are not overwritten?

I have a backup of my entire 1.2.2 directory, so nothing is lost, but I have tried this upgrade half a dozen times with the same results...

What am I missing?

Client FTP should do this and not to delete entire directories!
Overwrite file = this means only overwrite files with the same path/filename

Change your client FTP or check for improper setting, perhaps you are using a sync folders
