All Modules Uninstalled

Hello,
Hoping somebody can help me with this puzzling issue, but first the basics: I'm running CMSMadeSimple 1.0.5 Molokai on a Linux hosting server company.
Just last night, my website (comebestill.org) was running fine, and then I wake up this morning to find out that all my modules have been uninstalled. When I click on "Modules" in the menu, I still find all of them there (confirmed by all the folders existent when checking via FTP), but they all say "not installed." It also gives me the following error at the bottom of the Modules page:

The modules folder is not writable, if you would like to install modules by uploading an XML file you need to make the modules folder have full read/write/execute permissions (chmod 777). Safe mode may also be in effect. (Troubleshooting)

Now, I know about the whole permissions debate, I purposefully did not have it setup to 777, since I chose to start uploading all modules via FTP (instead of XML) so I could retain the permission rights instead of having the apache server take over. But when this problem started, I changed the folder to 777 anyway, just in case.
So, there are a few modules that I can click on "install" and it gives me the typical successful message at the top of "nuSOAP - installation complete", but it still shows up as not installed in the list below. Then, I have other modules, such as theme manager and FCK editor, that give this message when I click on the "install" link: "Be sure to set "Manage Themes" permissions to use this module!"
Any ideas as to what's going on? What info might I be forgetting about that would help one help me?
