Novice Needs Help with Java on CMS

I am a complete novice with PHP and CMS in general. But what I really love about CMSMS is that it is really simple! Now for the question. My site is basically a static site where different group leaders add content to their page. What I would like to do is use the js menus I created with another program in my template. I have two menus for each template. Is this possible, if so can someone point me in the right direction
