It would be great if all URLs that are generated by CMSMS and its modules would be "clean". Not only because of accessibility reasons but also because it would make sense. But I know that this is rather difficult because modules are very different. Maybe there should be an option with all plugins to enable clean-urls with options ... as a tag or an attribute.

Yeah, this is quite important. I've added it to the feature requests tracker in the forge. It will be looked into for future versions.
