Tanks to change language files fa_FA to fa_IR
but fa_FA steel available in you site and your cms. fa_IR means Farsi as used in the Iran but we haven't any FA country then fa_FA is incorrect and must be remove
when I select Farsi for my language main menu hover will not work correctly. I attached the screen shot
in the middle of HTML code body and html tag closed in wrong location.
and where can I upload my translated file?

When we are sure everything works like it should be we will remove the old files! Don't want to lose anything ;)

You can do your translations in our translation center http://translations.cmsmadesimple.org/index.php
When you have/create an account in the Forge, you can request to join the translation team http://dev.cmsmadesimple.org/projects/cmsms-persian. With Forge account you can login in to the TC!

If you have time on your hands and can review RTL part of OneEleven, suggest various fixes or even create a diff of Stylesheet i would be more then grateful.

I check out your last code from (http://svn.cmsmadesimple.org/svn/cmsmadesimple/trunk/) am I right?
and I think you must update the SVN URL in download page (http://www.cmsmadesimple.org/downloads/)

your RTL theme is great
1- in myaccount page in language select box (default_cms_language) after each language name you must add ‎ character
2 - this file must be flip (themes/OneEleven/images/icons/system/expand.gif)
3 - I attached the diff file for CSS
