When searching for my website on google, I seen they had indexed the URL with the following

http://www.mydomain.com/faq?e459c0af8a8 ... 03063e514d

The domain has SEO on it and it should read /faq has anyone any ideas is this a problem with CMSMS or how I can solve it?

I don't see how this is CMSms specific : I can put such a link in my non CMSms site. When the google bot crawls it, it tries this yoursite.com/blah?fake-foo-url-1234 URL and index it as is.
May be you should search for such bogus links to your site and talk with their webmasters.
Or see the URL rewriting optional settings (documentation...) to blast bogus query strings.
